Ion Cube Loaders secure php code from being read by other programmers, so it can not be copied. It is a tool specifically for digital rights, and has nothing to do with security. Most Joomla code is open source, therefore most of the time you'll never need to install Ion cube loaders on your server. If you purchase an extension that requires Ion Cube, you'll have to install the loaders on your server as most servers do not install them by default. This may require you to create your own php.ini, which should be managed by a professional.
